Rooney was able to vote because he is an international captain, and selected no Premier League players in his top three.
He picked overall winner Lionel Messi has his first choice, with the Argentine triumphing for a record fifth time.
This aspiration appears to be over, after Muller signed a contract extension until 2021, The Guardian reported late last month.
In third in Rooney's vote was former teammate Cristiano Ronaldo.
Ronaldo came second in the final voting, with Neymar voted into third place.
Rooney himself did not pick up a single vote, and needs a better 2016 to change this for next year's awards. That in itself would be progress, winning it - impossible.
