Thompson was brought in by head coach Neil Redfearn earlier in the season from Huddersfield Town.
He has made a real impact, working alongside Redfearn on the training pitch and helping him lead Leeds United back to form.
Leeds have had an excellent 2015, batting off relegation fears to rise to 13th in the Championship table.
BBC Radio Yorkshire report the option to extend Thompson's contract for next season will not be taken up.
The reason for Thompson's reported suspension is unclear, and is expected to be a topic of discussion at Redfearn's imminent press conference.
It is an unwelcome distraction for the club ahead of games with Blackburn and Wolves over Easter, but longer term the implications could become more dire.
Having hit form, the last thing Leeds need is more off field drama, with the club negatively affected by Massimo Cellino's suspension by the Football League earlier in the season.
Redfearn also has not yet been offered a renewed deal, Thompson ultimately being axed would lead to more questions regarding his future.
